I just read the article "Riding Skill Series: Braking Potential". I've got about 8 track days in. This article describes closing the throttle very quickly and applying the brakes quickly reaching peak deceleration of near 1 G in almost 1 second. I was wondering when in that sequence to down shift? I'm guessing while braking. I have a 2007 Honda CBR600RR without a slipper clutch. What I have been doing so far is close throttle, down shift, brake.

That portion of the article is discussing the act of achieving maximum braking power itself, not the complete braking situation from beginning (where you actually start to apply the brake) to end (where you actually let off the brake during the cornering sequence). You're going to achieve maximum braking power first and ensure that the bike is under control before ever thinking about downshifting.
Your sequence as you listed it is incorrect. It should read "close throttle, brake, downshift". You should not downshift before braking because it can more easily upset the bike's handling.

. . . . . because the differential between engine speed and wheel speed is greater if you downshift before braking, while it is less if you brake before downshifting.
